all-vs-all for a set of protein-RNA complexes

Is it possible to make an all-vs-all run for a set of protein-RNA complexes?  

I tried `USalign -dir PDB tmplist -suffix .pdb -mm 1 -ter 0 -outfmt 2`, but it gives `-mm 1 or 2 cannot be used with -dir`, although this is possible to do 'manually' by running a loop to compare each pair.
