Migrate `PermissionController` and `SubjectMetadataController` to main controllers repo

The PermissionController and SubjectMetadataController are in production, and while we still have things to do with endowment permissions etc. for the former, both should be migrated to the @metamask/controllers package in the https://github.com/MetaMask/controllers repository. All of the issues in this repository labeled PermissionController should be transferred as well.
